Is it possible to make an object which can be placed in the editor, like a box for example, which would not show up on the map during a mission?

A good example of why I'm asking this is the CoC mines which show up on the map during missions which almost makes them pointless. Only almost though.

I think if a game object doesn't have the  map icon specified in its config, the game uses the default map icon.

icon="unknown_object";

The question mark

I don't know if it is possible to bypass that....maybe by specifying no icon like so:

icon="";

try it.
