"player starting in flying aircraft...help"

is this a "trick" question? am i gonna make a fool of myself if i answer it?  uhhh, ok.

if you want the "player" (you) to start as the (pilot, gunner, whatever.) just choose that option in the editor
when you create the aircraft.

if i thats not clear....it's time for more beer.

Hey...fisrt, place the player...that's you.

Second, place the heli/plane and name it in the 'Name' box. In the special box, select the 'Flying' option.

Now, go back to the player option and add something similar to the init field:

Player1 moveincargo Heli1

Player1 is the name of your player.
Moveincargo is the command you need to move in to the helicopter.
Heli1 is the name of the helicopter that you want to move in to.

Good luck!

Since no one answered this part of your post, I'll do so.  You can place the unit or units anywhere on the map, even over the water.  They'll get moved into the vehicle the instant the mission starts, and thus they will not drown.

So, for logical mission making purposes, it's best to put these units right next to the aircraft in the editor.  That way, you'll know quickly which units get into what.
