Ok...

Is there another mod (impart from COC which I find kind of annoying) that lets you assume command a different groups?

A work around is to have a cutscene which actually ends the mission and restarts another. Not ideal but a work around.

Be more specific about what you are trying to accomplish Jonny, and we can help you out.
There are several multigroup control scripts in the Ed Depot. I'll take a peek tomorrow and try to refresh my memory.

Sui's mission the Black Gap has a squad control script.   IMHO opinion it's more user friendly than CoC.   Sui will be happy for you to use it as long as you as him nicely and credit him appropriately.
Plenty of reviewed ArmA missions for you to play

I can't find a download link for it. Do you know where I can find one?

If this is just for two players, you may want to try this.

Thats good, but it's got a few things missing that I want, for instance you can't seem to get a squad to enter a vehical but only exit one. Also i'm wondering if it's possible to have both players be west while commanding their own set of squads? If not, then i'm not sure if 8 squads only for west is enough.

Is there anything else that lets you command multiple squads?

I do not think there is anything that has the depth you want, though you could dissect CTI and see what it does. I do not play CTI so am not familiar with its functionalities. The problem is that all AI that are not in a player's group are local to the server, so any commands to control them must be executed there. This means you need something like CoC's Network Services (which will soon be available again in the Ed Depot(ED)) which makes it easy to send commands across a network.

If you want a squad to be able to board any vehicle then you have to have a way to get that vehicle into a menu.

ArmA offers some new commands that would make it easier to implement something like this, but such an interface is a real challenge to implement in Multiplayer.
